I'm having the same problem

Then I truly run out of skills that I can upgrade before I run out of points. Is there a threshold of stats above which one will ultimately attain too many skill points to level up?

Any stat [STR/DEX/CON/INT/WIS/CHA] in the entire length of the game should NEVER be over 43, including level-up training and increasing stats. This is a known issue. It has to do with the way the game works.

your inteligence should never be more than 36 (thats the max limit for a human rogue IIRC)
